Description
After installing the 11.06 Warpin package my mouse wheel no longer worked. Investigation showed that the line DEVICE=N:\ECS\SYSTEM\AMouse\USBMOUSE.SYS had been replaced with a line referencing ECS\BOOT\USBMOUSE.SYS. Changing it back restored the mouse wheel scrolling.

Testlog.usb attached. It should be noted that a couple of bioses have considered my mouse as a keyboard, All operating systems do consider it a mouse. It one year old and labeled Microsoft Wireless Mobile Mouse 3500, with amouse calling it "Cordless Mouseman Pro"

From your log file:
Output of: bldlevel N:\ECS\SYSTEM\AMOUSE\USBMOUSE.SYS Build Level Display Facility Version 6.12.675 Sep 25 2001 (C) Copyright IBM Corporation 1993-2001 Signature: @#NB:2.70#@ Noller & Breining OS/2 USB Mouse Device Driver Vendor: NB Revision: 2.70 File Version: 2.70 Description: Noller & Breining OS/2 USB Mouse Device Driver
This is wrong. It should be N:\OS2\BOOT\USBMOUSE.SYS not N:\ECS\SYSTEM\AMOUSE\USBMOUSE.SYS. The WPI fixes this for you. You cannot mix versions of certain USB drivers. This driver should be the 11.06 version. See http://svn.netlabs.org/usb/wiki/Troubleshooting
Output of: bldlevel N:\ECS\SYSTEM\AMOUSE\AMOUSE.SYS SMP Build Level Display Facility Version 6.12.675 Sep 25 2001 (C) Copyright IBM Corporation 1993-2001 Signature: @#NB:2.75.00#@ Driver for Scroll Mouse (c) 2006 Vendor: NB Revision: 2.75.00 File Version: 2.75 Description: Driver for Scroll Mouse (c) 2006
This driver is very old. Version 2.75.01 from 26-Aug-2012 is current. There were many fixes including removing the SMP argument. You should be able to find the current version on all the eCS install disks since August 2012.

I reverted to the amouse usbmouse.sys to get my scroll wheel working. If the latest USB drivers are not compatible with the amouse package that came with eCS 2.1 (my ISO is dated 27-11-11) then there should be a more recent version of amouse available along side the USB stack. Having to spend a week or more downloading an ISO is not a very user friendly option.

No, there is nothing incompatible between the USB drivers and amouse. Amouse is not a USB driver so there are no version requirements for it. The USB drivers were thoroughly tested on many different systems which have both amouse version 2.75.00 and version 2.75.01 and they all worked just fine, including the scroll wheel.
Amouse version 2.75.00 is known to have defects which is why it was fixed. Apparently you have encountered an amouse problem unique to your system. You can try the current amouse.sys to see if it fixes your problem, or you can continue to run your system the way you have it. Just know that it is an unsupported configuration and you may have other problems since that old version of USBMOUSE.SYS is not compatible with the new USBHID.SYS. All USB drivers should be the same version. You can get the current amouse.sys here: http://88watts.net/download/amouse.sys

Updating amouse.sys resulted in a non-booting system with the system rebooting when trying to load Mouse.sys. Seems the WPI also unremmed mouse.sys, which I had to rem after install. Remming out mouse.sys allowed the system to boot, still no working mouse wheel. I'll consider changing mice.
